Les agents pathogènes se propagent par réplication rapide dans un hôte, puis par transmission à un autre hôte. Une épidémie ne peut gagner en ampleur que lorsqu'une infection entraîne plusieurs autres infections.
<br><br>
À mesure que l'agent pathogène se réplique et se propage, son génome doit être répliqué de nombreuses fois et des mutations aléatoires (erreurs de copie) s'accumulent dans le génome ; ceci est normal. Ces mutations aléatoires peuvent aider à suivre la propagation de l'agent pathogène et à connaître ses voies de transmission et sa dynamique.

L'illustration ci-dessus montre un croquis d'un arbre de transmission. Chaque cercle représente un cas (personne infectée), avec des lignes horizontales indiquant la durée de leur infection. Les cas liés représentent les transmissions d'une personne à l'autre.

Ici, nous observons l'ensemble de l'arbre de transmission. En pratique, cependant, seul un sous-ensemble de cas est échantillonné (en bleu) ; l'arbre de transmission est inconnu et, en général, seules des estimations approximatives du nombre de cas sont disponibles. Les séquences du génome nous permettent de déduire des parties de l'arbre de transmission. Dans cet exemple, trois mutations (petits diamants) sont indiquées sur l'arbre. Les séquences qui présentent les mêmes mutations sont plus étroitement liées, de sorte que ces mutations nous permettent de regrouper les échantillons en grappes de virus étroitement liés qui appartiennent aux mêmes chaînes de transmission.

L'axe des x d'un arbre représente le degré de différence (en temps ou en divergence génétique - nous y reviendrons). L'axe des y permet juste d'étaler les choses pour que nous puissions tout voir ; il n'a pas d'unité.
<br><br>
Les pointes de l'arbre représentent des échantillons (c'est-à-dire les cas bleus de la diapositive précédente). Les nœuds internes représentent les cas qui n'ont pas été échantillonnés, mais dont nous pensons qu'ils sont à l'origine de tous les cas qui en découlent (c'est-à-dire les nœuds rouges de la diapositive précédente). Ces relations sont déduites en analysant le schéma des mutations observées dans les cas échantillonnés.

Ci-dessus, nous voyons une illustration avec un arbre phylogénétique à gauche, où les mutations sont représentées par des cercles colorés. À droite, on trouve les séquences correspondantes, avec également les mutations représentées par des cercles de couleur. On peut voir que les séquences qui partagent les mêmes mutations se regroupent. Lorsque les séquences apparaissent reliées par une ligne verticale plate, comme A et B, cela signifie qu'il n'y a pas de différences entre elles - leurs séquences sont identiques.

Lorsqu'une séquence se trouve seule sur une longue ligne, comme C ou E, cela signifie qu'elle présente des mutations uniques que l'on ne trouve pas dans d'autres séquences. Plus la ligne est longue, plus il y a de mutations.
A et B possèdent également des mutations uniques (le cercle vert) non partagées par les autres séquences, mais elles sont identiques l'une à l'autre.

Sur la base de cet arbre, nous pourrions conclure que A et B sont étroitement liés l'un à l'autre, et que D et E sont étroitement liés l'un à l'autre. A et B sont plus étroitement liés à C qu'à D et C.

Examinons les 169</tag> premières souches de SARS-CoV-2 (le virus qui cause COVID-19) qui ont été publiquement partagées. Sans ces mutations, nous ne pourrions pas construire l'arbre, donc les deux sont intimement liés.

Dans ce panneau de "divisibilité", l'axe horizontal correspond à chaque site du génome viral (environ 30 000 !).
L'axe vertical indique le degré de variabilité de chaque site.

Nous avons coloré l'arbre selon l'une de ces mutations - dans ce cas le codon 314 du gène "ORF1b".
Il n'y a aucune raison a priori de penser que cette mutation est une mutation fonctionnelle (c'est-à-dire conférant un quelconque changement biologique).
Ce sont précisément des mutations comme celle-ci que nous utilisons pour définir les relations entre les séquences et construire l'arbre.

Nous présentons ici une phylogénie de 169</tag> souches de SARS-CoV-2 (le virus responsable de COVID-19) qui ont été partagées publiquement.
<br><br>
Ici, l'axe horizontal indique la divergence, qui est le nombre de changements (mutations) dans le génome, par rapport à la racine de l'arbre (c'est-à-dire le début de l'épidémie).
Certaines séquences peuvent ne présenter aucune mutation, ce qui signifie qu'elles sont toutes identiques à la racine (centre) de l'arbre.
D'autres virus ont entre une et onze mutations.
<br><br>
Pour l'instant, cela ne ressemble pas vraiment à un "arbre". De nombreuses séquences sont identiques : elles sont placées ensemble sur des lignes verticales comme A et B (certaines se trouvent à l'extrémité gauche de l'arbre).
D'autres ont des mutations uniques ou partagées et sont donc placées sur des lignes, ou "branches", allant vers la droite.
Vous pouvez voir combien de mutations présentent une branche en passant votre souris dessus.

Nous pouvons également visualiser comment le virus s'est propagé dans le temps en utilisant la date de collecte des échantillons comme axe des x.
Ici, l'axe des x représente la date de collecte de chaque virus. La position des pointes reflète la date à laquelle ces échantillons ont été collectés. Les dates des nœuds internes - les "cas manquants" - sont déduites en fonction de la date à laquelle leurs descendants ont été collectés et du taux de mutation du virus.

Remarquez combien de séquences qui se trouvaient auparavant dans une ligne (indiquant des génomes identiques) sont maintenant différenciées dans le temps.
Cela se produit lorsque la vitesse à laquelle le virus mute est légèrement plus lente que la vitesse à laquelle il se propage.

Nous pouvons également utiliser la génomique pour attribuer une date au début d'une épidémie, même si c'était avant que nous ne réalisions qu'elle se produisait.
Comme nous pouvons attribuer une date à chaque échantillon et nœud de l'arbre, nous pouvons l'utiliser pour déduire la date de la "racine" de l'arbre. Celle-ci représente l'"ancêtre commun le plus récent" de toutes les séquences de SARS-CoV-2 que nous avons jusqu'à présent. Par exemple, vos grands-parents sont les "ancêtres communs les plus récents" de vous et de tous vos cousins germains.

Si vous passez la souris sur la ligne verticale la plus à gauche, vous pouvez voir que la date de début déduite se situe entre la mi-novembre et la mi-décembre 2019 pour cette épidémie.

Les arbres phylogénétiques contiennent souvent des informations supplémentaires, telles que l'emplacement de chaque prélèvement d'échantillons. De cela, nous pouvons déduire l'emplacement des nœuds internes (cas intermédiaires hypothétiques, non échantillonnés) à l'aide de modèles mathématiques. Cela peut nous aider à comprendre comment le virus se déplace d'un endroit à l'autre.

Il convient toutefois de les interpréter avec prudence, car l'échantillonnage et le séquençage ou leur absence peuvent influencer considérablement l'interprétation.

À gauche, nous montrons un arbre phylogénétique entièrement échantillonné, avec des échantillons provenant de deux endroits différents indiqués en orange et en bleu. En descendant l'arbre, nous observons trois cas où la couleur (l'emplacement) passe de l'orange au bleu. De cela, nous concluons qu'il y a eu trois introductions différentes depuis la zone orange vers la zone bleue.
<br><br>
Mais cette interprétation repose sur l'échantillonnage : dans l'arbre du milieu, nous avons retiré un échantillon orange. Nous n'observons maintenant qu'un seul passage de l'orange au bleu, ce qui suggère qu'il n'y a eu qu'une seule introduction vers le bleu qui aurait eu lieu bien plus tôt.
<br><br>
Dans le dernier exemple, nous n'avons qu'une séquence de la zone orange, ce qui pourrait nous amener à penser qu'il y a eu une introduction de la zone orange vers la zone bleue.
<br><br>
Ainsi, bien que ces conclusions puissent être précieuses, elles doivent également être interprétées avec prudence.

Plus tôt, nous avons parlé de la façon dont les nœuds internes représentent les cas non échantillonnés _hypothétiques_. En fait, tous les arbres représentent des _hypothèses_ sur la façon dont un agent pathogène a évolué et s'est déplacé au fil du temps. Les arbres que nous présentons sur Nextstrain sont des estimations ponctuelles -- c'est-à-dire la version de cet historique qui maximise la probabilité d'observer les données expérimentales.
