# MetaLite_Ki67 User’s Guide

## Introduction
MetaLite_Ki67 software developed by JelloX Biotech Inc. only for Ki67 antibody statistic use. It is intended to aid pathologists and researchers in imaging IOU annotation and analyzing Ki67 marker.

Annotation files **.jellox* is the region selected by the ROI tool.

## Installing
Please contact us. Our technicians will install MetaLite_Ki67 for you.
MetaLite_Ki67 is only for win10 64bit.

### Starting MetaLite_Ki67
To start MetaLite_Ki67, click **Start** on the Windows taskbar, point to **All Programs** > **JelloX**, and select **MetaLite_Ki67**. Or click the **MetaLite_Ki67 Icon** on the Desktop.

## Overview
This chapter provides a tour of the MetaLite_Ki67 main window and describes how to use the navigation and ROI tools.

- **Analyzer state** - The statistic calculation of the MetaLite_Ki67 software is working into a virtual machine called "MetaLite Analyzer". If the analyzer is disconnected or unavailable. Once the analyzer is activate, the JelloX logo will turns from black white into colorful.

- **Main viewer** – The main viewer of the image.
- **Menu** – The menu bar lists all functions of MetaLite by categorizing them into File, Edit, Tools and Help.
- **Toolbar** – The toolbar contains a list of ROI annotation tool and Ki67 statistic functions. See next section for a quick reference list of each MetaLite_Ki67 toolbar icon.

#### Main viewer
The main viewer displays the image with a region of interest (ROI). To move the image, press right mouse button on the Main viewer, and drag the image to another ROI while the cursor turns into grasp hand.

And you can zoom in/out the image view by scroll the mouse wheel.

### Menu
#### Open File
- **Open File** ```Ctrl + O``` – JelloX images that are stored on your computer.
- **Open Annotation** – Open the ".jellox" file that pre-annotated with ROI of the image. The ROI labeled by MetaLite_Ki67 will be saved as a ".jellox" file. When loading the image, if there is a same name ".jellox" file in the same file directory, MetaLite_Ki67 will automatic load the annotation file.

#### Save Annotations
- **Save Annotation** ```Ctrl + S``` – Save the labeled annotation layer of current image to the ".jellox" file.
- **Save Annotation As** ```Ctrl + Shift + S``` – Save the annotation to a file named alter to current Image name.

### ROI labeling
For statistic the antibody expression. The Region of Interest (ROI) of the image must labeled before calculation. Therefore we provide an ROI labeling tool to let user label 600x600 region.

### Clean ROI
To correct the ROI labels, we provide a tool to clean the ROI which has been labeled before.

### Ki67 statistical analysis
After the ROIs has been labeled, you can use Ki67 statistic analysis tool to calculate the antibody expression.

According to the recommendation from the **[International Ki67 in Breast Cancer Working Group (Dowsett et al., 2011)](https://doi.org/10.1093/jnci/djr393)**, JelloX propose to select at least 3 ROIs to represent the whole image.

## FAQ
>**Q:** How can I get MetaLite_Ki67?

**A:** Pease contant us.

>**Q:** Why cannot open my own image?

**A:** This software is only for analysis JelloX IF images. Therefore, if the image was not produced by JelloX, the analysis result may not be accurate.

>**Q:** How should I restore the ROIs that I labeled before?

**A:** You can use [Menu] -> [File] -> [Open annotation] to select the ```*.jellox``` file that you were saved before. Or, if the ```*.jellox``` has the same name as the opening image, MetaLite_Ki67 will automatically open the previous saved status of the image.

>**Q:** Why does the statistic result look incorrect?

**A:** Make sure the ROIs is set to proper region and followed **[International Ki67 in Breast Cancer Working Group (Dowsett et al., 2011)](https://doi.org/10.1093/jnci/djr393)** guidance.
