(Note Plastid and Chloroplast are the same)

2. Assemble raw (filtered/cleaned) reads to reference

## TO CONSIDER:
There are many different programs to assemble genomes/reads to genes (GetOrganelle, Fast-Plast, RADOrgminer, Hybpiper, PHYLUCE etc)
